Yes. INC-NEKO (SHADE) can only cancel the effects of your opponent's enchant cards, not the effects of character cards or area enchant cards.

If my opponent became the priority player when the Chronos was resolved, can INC-NEKO (SHADE)'s effect cancel their enchant card?

No. Your opponent's effects are resolved first, so INC-NEKO (SHADE)'s effect of cancelling their enchant card's effect can't take effect.
